Software

spacer

Software articles highlight and describe outstanding open source software of exceptional importance that has been shown to provide new biological insights. Since the first article was published in PLOS Computational Biology in August 2011, the section has been gathering momentum and this month we introduce a new collection gathering the published articles together for the first time.

For further information about the collection, check out this Editorial by PLOS Computational Biology Software Editors Andreas Prlić and Hilmar Lapp.

Perspective

Bioinformatics for the Human Microbiome Project

spacer

In this month's perspective, part of the Human Microbiome Project Collection, the authors discuss the history of the project and its computational components. Looking to the future, they also highlight the current major bioinformatics challenges and potential next steps in the field.

Simulations of Long-Term Community Dynamics in Coral Reefs - How Perturbations Shape Trajectories

spacer

The degradation of coral reefs is a major threat for tropical coastal environments. Here the authors present a spatially explicit model that may help to disentangle the combined effects of different perturbations and analyze their respective impact on the benthic community of a coral reef.

Sensorimotor Learning Biases Choice Behavior: A Learning Neural Field Model for Decision Making

spacer

In this study the authors ask how action selection mechanisms interact with the learning of new action choices. Their neurodynamic model explains electrophysiological findings from monkeys' sensorimotor cortex, and correctly predicted a newly described characteristic pattern of their choice errors.

Distinct Neurogenomic States in Basal Ganglia Subregions Relate Differently to Singing Behavior in Songbirds

spacer

Understanding how gene transcription relates to behaviour is challenging. In this study, Hilliard et al. apply a systems analytical approach to determine how thousands of genes change their expression levels simultaneously in the basal ganglia during a specific vocal-motor behavior, singing.
